Od wielu lat w różnych zakątkach Japonii pojawiają się groteskowe potwory przypominające Godzillę, zwane „kaijuu”. Aby zwalczać te bestie, elitarna jednostka wojskowa znana jako Korpus Obronny codziennie ryzykuje życie, chroniąc ludność cywilną. Gdy potwór zostanie zabity, jego szczątki muszą usunąć „sprzątacze” zatrudnieni przez Korporację Profesjonalnych Sprzątaczy Kaijuu. Kafka Hibino, 32-letni mężczyzna, nie jest zadowolony ze swojej pracy jako sprzątacz. Od najmłodszych lat marzył o wstąpieniu do Korpusu Obronnego i zarabianiu na życie zabijaniem kaijuu. Jednak po kilku nieudanych próbach porzucił swoje marzenia i pogodził się z przeciętnością, która zapewniała mu przyzwoitą pensję. Niemniej jednak, gdy do jego zespołu sprzątającego dołącza ambitny, 18-letni rekrut o imieniu Leno Ichikawa, Kafka ponownie przypomina sobie o swoim pragnieniu wstąpienia do wojska. W wyniku serii niefortunnych wydarzeń i interakcji z młodszym sprzątaczem Kafka napotyka kaiju typu pasożytniczego, który przedostaje się do jego organizmu przez usta – zamieniając go w humanoidalnego potwora. Dzięki nowo odkrytym mocom Kafka zamierza po raz ostatni spróbować zrealizować swoje życiowe marzenie.

Japan is threatened by monsters on a daily basis. Kafka Hibino, who was aiming to join the "Japan Defense Corps" to defeat monsters, gave up his dream and worked in a cleaning business specializing in monsters. In the midst of his days of feeling anxious about his childhood friend Mina Ashira, who is active as the captain of the 3rd unit of the Defense Corps, and the promise to fight monsters together, Kafka meets Reno Ichikawa, a junior who aspires to be a member of the Defense Forces.
